Train tracks is a good enough analogy, I think. :) The two lines run on the same track for a while thanks to the boys' previous jaunts to the past (1861, 1944, 1973, 1978). Then, yes, the tracks diverge first at the point where Dean sends John on the quest, but they run sort of parallel up to the point where John cures Sammy; they angle further apart up to John's finishing the third trial, and from there the canon timeline veers off more sharply and runs out of track while the new timeline keeps going. The parallel stretch is what accounts for the duelling memories and John's visions (and that, I think, is where I cross back from sci-fi into fantasy). I suppose this really only works if you accept multiverse theory, but SPN *is* a multiverse even in canon, so....
